I have taken the epub-file of lewisclarkpartne008159mbp (full: Lewis and Clark Partners in Discovery by John Blakeless, 1947) and have edited out the scanning faults, made a fine table of contents etc. After which I uploaded a new epub-file. http://archive.org/details/LewisClarkPartnersInDiscovery
Identifier-ark: ark:/13960/t5n88g29w

Is this the way to go? Shouldn't the old file be linked to the new one? Where does one start?

Hey, that's great! Nice work. This has come up before and the general answer has been to make a Review and leave a comment/link there about the other version. There's no feature otherwise for linking works together. BTW you might also consider contacting Project Gutenberg they may be interested in your version. Regards,
